Only first few minutes are output and no sound

I've just rebuilt my MCE. I had some problems getting Crunchie to work initially (( CROPDETECT) Unable to stat), but realised I had installed Crunchie before DVMRSToolbox. I uninstalled and reinstalled in the correct order along with the RU ac3 fixup patch by djamc.

I tested with a very short clip and it worked well.

Now I am trying to cruch up a 30 minute show, and it all looks like it work, but the encoding, or the 2nd pass enconding (if using 2 pass) only takes a few minutes and the output is then only 3 minutes long and without audio (or with a very louds BLURGGGHHH noise).

I uninstalled and reinstalled without success. The problem is that crunchie thinks it is working fine and does not report errors.

When I use 2 pass, the first pass takes about 40 minutes and the second pass only 3 minutes or so. Help Please!!

Further to this. Another experiment ended up with a 30 seconds clips WITH audio, but the audio was like it was played at 1/4 speed.
